Can the height of the rack be lowered and the second kayak stored on the opposite side on the bottom?

The top level cannot be adjusted; on the lower level the only thing that can be adjusted to a little up and down is the K-1 cradle arm that holds the Kayak.
Yes you can store on the opposite side on the bottom, you can have one on each side at the bottom. If you want to store more than one on the bottom level all you need is an extra K-1 cradle
